While Genjutsu makes the opponent see illusions, the effects of ninjutsu are very real. Ninjutsu relies strongly on chakra and most of the time, hand seals. The hands are formed in different positions that shape the chakra into the needed manner to perform the jutsu.
This is not to say there was no science involved with ninja weapons. Pure strength and brutality was not the strategy employed in the performance of these weapons. A great deal of skill, talent, and precision was needed. Often, the ninja needed to attack the samurai.
